Aquaculture has been one of the sectors of animal production that has grown most rapidly in the last twenty years, mainly due to technological advances. However, the stress caused by different environmental factors, such as variations in temperature or high crop densities, reduces the defense mechanisms of fish. These factors, together with others such as, for example, the presence in the environment of organic contamination that favors the increase of opportunistic pathogens, can lead to the appearance of pathological outbreaks. Thus, in intensive and semi-intensive cropping systems, diseases of infectious origin (viruses, bacteria, fungi, etc.) are a limiting factor that can determine the quality and safety of the final product. A quick and accurate diagnosis of diseases, the application of preventive measures and precise epidemiological studies are the keys to minimizing the impact of diseases on aquaculture. Therefore, it is necessary to review current diagnostic methods to improve the sanitary management of aquaculture farms, and disease control.
Among the infectious pathologies, they are those of bacterial origin the most frequent and often also the most problematic and difficult to control. In particular, four species of gram-negative bacteria that are pathogenic to fish are very frequent, which may appear isolated or together in an episode of mortality: Photobacterium damselae, Tenacibaculum maritimum, Tenacibaculum soleae and Vibrio harveyi.
Systematic and Applied Microbiology 25: 544-550, Toranzo et al., 2005. Aquaculture 246: 37-61). Journal of Applied Microbiology 88:531-535, Fouz et al., 1992. FHS/AFS Newsletter 20:3-4, Shin et al., 1996. Clinical Infectious Diseases 22:856-857). (Diseases of Aquatic Organisms 48:187-195) y Osorio et al., 1999 (Applied and Environmental Microbiology 65(7): 2942-2946) desarrollaron protocolos de PCR con cebadores específicos para Photobacterium damselae comprises two phenotypically distinct subspecies that develop different diseases, although both have been associated with diseases in marine animals. P. damselae subsp. piscicide (formerly Pasteurella piscicide) is the etiologic agent of pasteurellosis, a disease characterized by the absence of external lesions and the presence of hemorrhages and granulomas in the liver, kidney and spleen. It is one of the most devastating diseases in marine aquaculture, causing massive mortalities in many species of fish with a worldwide distribution (Zorrilla et al., 1999, Journal of fi sh diseases 22: 167-172; Romalde et al., 2002. Systematic and Applied Microbiology 25: 544-550, Toranzo et al., 2005. Aquaculture 246: 37-61). On the other hand, the subspecies P. damselae subsp. Damselae (formerly Vibrio Damsela) comprises strains that produce skin ulcers and hemorrhagic septicemia in a wide range of fish. Although generally described as a secondary pathogen, some isolates may be primary pathogens in fish and even humans (Fouz et al., 2000. Journal of Applied Microbiology 88: 531-535, Fouz et al., 1992. FHS / AFS Newsletter 20: 3-4, Shin et al., 1996. Clinical Infectious Diseases 22: 856-857). The identification of this species can be done by culture and biochemical characterization (API 20E, API CH50), by immunological techniques (agglutination, ELISA), or by molecular methods based on PCR, more sensitive and faster. In this regard, Kvitt et al., 2002. (Diseases of Aquatic Organisms 48: 187-195) and Osorio et al., 1999 (Applied and Environmental Microbiology 65 (7): 2942-2946) developed PCR protocols with specific primers for
P. damselae, designed in the 16S ribosomal DNA gene, while Rajan et al., 2003 (Journal of Applied Microbiology 95: 1375-1380) did so based on the sequence of the capsular polysaccharide gene sequence. González et al., 2004 (Journal of Clinical Microbiology. P1414-1419) designed probes based on the ureC (urease) and dly (damselin synthesis) loci for the identification of P. damselae subsp. damselae using DNA microarrays. For the differentiation of the two subspecies, Osorio et al., 2000 proposed a multiple PCR with primers directed to the 16S and ureC genes. Differentiation of the two subspecies is made based on the absence or presence of the urease gene (ureC).
Diseases of Aquatic Organisms. 71: 255-266). Journal of Microbiological Methods 51(33): 163-170), RT-PCR-EHA (Wilson y Carson, 2003. Applied and Environmental Microbiology 70: 4216-4221). Tenacibaculum maritimum is the etiologic agent of tenacibaculosis or fl exibacteriosis, an ulcerative disease of worldwide distribution that affects a large number of marine fish species and has a considerable economic impact on marine aquaculture. The disease was described in 1977 by Masumura and Wakabayashi in Japan causing high mortalities in farmed marine fish. It is characterized by the appearance of ulcerative pictures on the body surface of the fish, erosion in fins and mouth, being able to cause in some cases septicemic pictures. The isolation of the bacteria from the lesions can be complicated, as it is easily hidden or inhibited by the growth of other bacteria present in them (Avendaño-Herrera et al., 2006. Diseases of Aquatic Organisms. 71: 255-266 ). The pathogen can be identified based on morphological and biochemical characteristics, or by molecular methods. Toyama et al. 1996 (Fish Pathology, 31 (1): 25-31) and Bader and Shotts 1998 (Journal of Aquatic Animal Health, 10 (4): 311-319) designed specific primers that used the 16S ribosomal RNA gene as a target, fl anching 1088 bp and 400 bp fragments. Other authors developed PCR-based methods, such as PCR-ELISA (Wilson et al., 2002. Journal of Microbiological Methods 51 (33): 163-170), RT-PCR-EHA (Wilson and Carson, 2003. Diseases of Aquatic Organisms 54: 127-134) and microarrays with DNA probes (Warsen et al., 2004. Applied and Environmental Microbiology 70: 4216-4221).
International Journal of Systematic and Evolutionary Microbiology, 58(4):881-885). Tenacibaculum soleae is a recently described bacterial pathogen, isolated so far in sick specimens of Senegalese sole (Solea senegalensis) in Galicia, Spain (Piñeiro-Vidal et al., 2008. International Journal of Systematic and Evolutionary Microbiology, 58 (4): 881-885). The identification of this species can be done based on morphological, biochemical and serological characteristics. There is currently no rapid diagnostic method, based on PCR, specific for this species.
(Austin y Zhang, 2006. Letters in Applied Microbiology 43:119-124). La identificación del patógeno mediante tests bioquímicos convencionales es problemática debido a la heterogeneidad fenotípica -y genotípica-de V. harveyi y a su estrecha relación con otras especies de vibrios como V. parahaemolyticus, Vibrio harveyi (synonyms: Vibrio carchariae, Vibrio trachuri) is an important bacterial pathogen, causing vibriosis in a large number of marine vertebrates and invertebrates. It particularly affects the crops of the latter (penetrated prawns, lobsters, sea ears, etc.) in Asia and South America, causing massive mortalities that result in serious economic losses and constituting an important limiting factor in their development. However, it has also been described causing great mortalities in different species of farmed fish (flounder, grouper, sea bream, etc.). It has also been isolated in diseased specimens of different shark species, and causing gastroenteritis in humans. The symptoms of affected fish range from skin ulcers to eye injuries, gastroenteritis, etc. (Austin and Zhang, 2006. Letters in Applied Microbiology 43: 119-124). The identification of the pathogen by conventional biochemical tests is problematic due to the phenotypic and genotypic heterogeneity of V. harveyi and its close relationship with other species of vibrios such as V. parahaemolyticus,
V. alginolyticus y V. campbellii. V. alginolyticus and V. campbellii. Gomez-Gil et al., 2004 (Microbiology 150: 1769-1777) showed that V. harveyi and V. campbellii were indistinguishable in more than 100 phenotypic characteristics. Several methods of identification based on PCR have been developed. Thus, Oakey et al., 2003 (Journal of Applied Microbiology. 95: 1293-1303) and Hernández and Olmos 2004 (Applied Microbiology and Biotechnology 63: 722-727) developed PCR protocols with specific primers designed for V. harvey designed in the 16S ribosomal RNA gene and in the lux N gene, respectively. Conejero and Hedreyda, 2003 (Journal of Applied Microbiology 95: 1293-1303) and Pang et al., 2006 (Letters in Applied Microbiology 43 (3): 249-255) did the same using the toxR gene as a target. However, Oackey et al., 2003. Journal of Applied Microbiology 95: 1293-1303) reported cases of false positives with strains of V. alginolyticus, while Conejero and Hedreyda, 2003 (Journal of Applied Microbiology 95: 1293-1303) They have reported cases of false negatives.
Systematic and Applied Microbiology 26:97-110; Osorio et al. 2005. Applied and Environmental Microbiology. 71: 636-645; Matsuyama et al., 2006. Fish Pathology 41:105-112). Although the 16S ribosomal gene is frequently used for the identification of bacteria, the 16S-23S intergenic region is more variable and allows better discrimination between related species, so it has been widely used for the design of PCR primers and specific probes for hybridizations (Barry et al., 1991. Genome Research 1: 51-56; Lee et al., 2002. Marine Pollution Bulletin 44: 412-420; Hassan et al., 2003. Systematic and Applied Microbiology 26: 97-110; Osorio et al. 2005. Applied and Environmental Microbiology. 71: 636-645; Matsuyama et al., 2006. Fish Pathology 41: 105-112).
The reverse hybridization technique with specific probes or “Reverse-line blot hybridization” (RLB) is a powerful technique developed by Kaufhold et al., 1994. (FEMS Microbiol. Lett. 119: 19-25) that allows simultaneous identification of up to 43 different target sequences in 43 samples, in a single trial. The essence of this technique is the hybridization of PCR products with specific probes, in order to identify differences in the amplified sequences. It has been applied in the detection of multiple species of viruses, bacteria and fungi, but not for the identification of bacterial pathogens of fish.
The use of this technique allows, however, to solve the problem posed by having to identify a high number of microorganisms that cause diseases in cultured fish and that can jointly infect an individual. Another advantage is that the designed probes can be used in conjunction with others that have been designed in the same region of the genome, for other pathogens.

The present invention provides a method of identifying the main gram negative pathogenic bacteria that are frequent etiological agents in aquaculture. The identification of the causative agent of common pathologies in farmed fish constitutes a valuable tool in the therapeutic behavior to be used and for quality and sanitary control.
The method proposed here consists in the use of specific probes, designed either in the intergenic region of the 16S and 23S ribosomal genes or at the 5 'end of the 23S gene, for the identification of the aforementioned pathogens by means of the hybridization technique. reverse with speci fi c probes or “Reverse-line blot hybridization” (RLB). In the present invention, the 16S-23S intergenic ribosomal region, together with part of the 16S and 23S ribosomal genes, are amplified by the use of universal primers that bind to conserved regions of the 3 'ends of the 16S gene and the 5' of the 23S gene. This allows ampli fi cation from bacteria of different genera, among which are the bacteria detected by the methods or kit of the invention. The universal primers float hypervariable regions that are ampli fi ed and detected by specific probes designed by the authors of the present invention, allowing the detection and identification of the bacterial species Photobacterium damselae, Tenacibaculum maritimum, Tenacibaculum soleae and Vibrio harveyi.

Vibrio harveyi is a cellular organism of the Superreino Bacteria, Phylum Proteobacteria, Gammaproteobacteria Class, Vibrional Order, Vibrionaceae Family, Genus Vibrio.
The inventors demonstrate, as can be seen in the examples of the present invention, that probes whose sequences consist of SEQ ID NO: 3, SEQ ID NO: 4, SEQ ID NO: 5 and SEQ ID NO: 6 are specific for each one of the bacterial species Photobacterium damselae, Tenacibaculum maritimum, Tenacibaculum soleae and Vibrio harveyi respectively. All of them have been designed to hybridize in variable regions of the 16S-23S intergenic ribosomal spacer, except for the V. harveyi probe that was designed to hybridize on the initial part of the 5 ′ end of the 23S ribosomal RNA gene.
(Marine Pollution Bulletin 44:412-420). In this specification, "ribosomal 16S-23S intergenic region and part of both fluorescent ribosomal genes" means the region homologous to the sequence described between nucleotides of position 1390 of region 16S of rRNA and position 456 of 23S of E. coli rRNA, as described in Lee et al., 2002. (Marine Pollution Bulletin 44: 412-420).
The term "homology", as used herein, refers to the similarity between two structures due to a common evolutionary ancestry, and more specifically, to the similarity between two or more nucleotide or amino acid sequences. Since two sequences are considered homologous if they have the same evolutionary origin, in general, it is assumed that higher values of similarity or identity of 50% would indicate homology.
Nucleic Acids Research 12: 287 Genetics Computer Group University of Wisconsin, Madison, (WI); BLAST, BLASTP o BLASTN, y FASTA (Altschul et al., 1999. J. Mol. Biol. 215: 403410). The term "identity", as used herein, refers to the proportion of identical nucleotides or amino acids between two nucleotide or amino acid sequences that are compared. Sequence comparison methods are known in the state of the art, and include, but are not limited to, the GAG program, including GAP (Devereux et al., 1984. Nucleic Acids Research 12: 287 Genetics Computer Group University of Wisconsin , Madison, (WI); BLAST, BLASTP or BLASTN, and FASTA (Altschul et al., 1999. J. Mol. Biol. 215: 403410).
(Marine Pollution Bulletin 44:412-120). Therefore, universal primers capable of amplifying at least the region homologous to the region defined as "ribosomal 16S-23S intergenic region and part of both fluorescent ribosomal genes" in different bacterial species will be useful for carrying out the methods of the present invention. For example, but not limited to, primers whose sequence consists of SEQ ID NO: 1 and SEQ ID NO: 2, described in 16 / 23S-F Lee et al, 2002. (Marine Pollution Bulletin 44: 412-120).
The specificity of the probes was evaluated using 8 strains of P. damselae subsp piscicide isolated from Senegalese sole (Solea senegalensis), as well as the reference strains P. damselae subsp damselae CECT 626 and P. damselae subsp piscicide CECT 5895; 8 strains of T. maritimum isolated from Senegalese sole (Solea senegalensis) and acedía (Dicologoglossa cuneata) and the reference strain CECT 4276; 8 strains of T. solaea isolated from rhombus (Scophthalmus rhombus), Senegalese sole and acedia, in addition to strain type LL04 12.1.7; 13 strains of V. harveyi isolated from Senegalese sole and acedía, together with the reference strains CECT 525 and CECT 5156. In addition, 47 strains belonging to other species were used, both near and phylogenetically isolated from the target species: Photobacterium spp., Photobacterium leiognathi, Photobacterium angustum, Photobacterium phosphoreum, Vibrio spp., V. alginolyticus, V. parahaemolyticus, Vibrio campbellii, Vibrio fi scheri, Vibrio logei, Vibrio natriegens, Vibrio tubiashii, V. tapetis, V. splendidus, Aeromonas salmonicide salmonidae spp., Psychrobacter spp., Pseudomonas spp., Pseudomonas fl uorescens, Pseudomonas putida, Pseudomonas anguilliseptica, Pseudomonas aeruginosa, Tenacibaculum spp., Tenacibaculum ovolyticum, Flavobacterium marinotypicbacterium bacteria, Flavobacterium, Pyrobacterium, Pyrobacterium, Flavobacterium, Phylobacterium, Flavobacterium, Pyrobacterium and Escherichia coli. All strains of the target species were correctly identified, while the strains of the non-target species gave negative results, with the exception of the cross-reaction between the V. harveyi probe and the V. campbellii CECT strain
523. 523
Sparagano et al., (2002) sequenced part of the 23S gene of various species of vibrios, finding that strains type V. harveyi LMG 4044, V. harveyi LMG 7890 and V. campbellii CECT 523 had similar sequences. On the other hand, the strain tested for this species, Vibrio campbellii CECT 523, has a sequence similar to Vibrio harveyi both in the 23S gene and in the 16S-23S intergenic region, so this region of the genome seems not to lend itself to the differentiation of These two species.
The sensitivity of the method was determined using serial decimal dilutions of DNA extracted from pure culture of the target strains P. damselae subsp piscicida a321, T. maritimum a443, T. soleae a47 and V. harveyi a91. Its concentration was determined by spectrophotometry (absorbance at 260 nm). The detection limit was 10 pg in the case of the P. damsela probe; 100 pg in the case of the T. maritimum and T. soleae probes, and 1 pg in the case of the V. harveyi probe.
Reverse hybridization detection with specific probes, "Reverse-Line Blot hybridization" or RLB has the advantage that it is not necessary to start from pure bacterial cultures. Thus, and once the validation of the primers and probes has been carried out with DNA samples of the different species and subspecies, as described in the examples of the invention, the different species of pathogenic bacteria can be identified simultaneously with specific probes from the ampli fi cation of DNA from non-pure samples. Thus, with the methods of the present invention it is possible to detect the bacteria and bacterial groups mentioned, regardless of the origin of the samples. Once the sample is taken, it is pretreated in order to carry out a PCR and subsequent identification of the amplicons by means of the specific probes described in the present invention. Therefore, in a preferred embodiment of the methods of the invention, the primers for ampli fi cation of the intergenic region 16S-23S according to step (b) are universal. In an even more preferred embodiment, the primers used for intergenic amplification are the nucleotide sequences consisting of SEQ ID NO: 1 and SEQ ID NO: 2.
In this report, "universal primers" are understood to be those that ring in the highly conserved regions of the 16S and 23S ribosomal genes, so as to allow the amplification of the entire 16S23S intergenic spacer over a wide range of bacterial species, although these are phylogenetically found away from each other.
The term "phylogeny" as used herein refers to the true historical relationship between a set of taxa.
"Taxonomic category" means the level of hierarchy used for the classification of organisms.
Bacteria detected by the methods of the present invention can sometimes be pathogenic to various organisms, including human mammals, and can be related to foodborne diseases. Therefore, in a preferred embodiment of the invention, the sample from step (a) is a biological sample isolated from an organism of interest.
An isolated biological sample includes, but is not limited to, cells, tissues and / or biological fluids of an organism, obtained by any method known to a person skilled in the art that serves this purpose. Preferably in the present invention, the isolated biological sample comes from internal organs, and more preferably the organ is selected from the list comprising: liver, kidney, spleen or any combination thereof. In another preferred embodiment the isolated biological sample comes, if present, from external or internal ulcers or lesions.
When the amplification is carried out directly from tissues of the organism that naturally have their own microbiota, as is the case with the skin, gill and digestive tract, the microorganisms of interest compete with others for binding to the primers and the consequent amplification. In this way, the percentages of identification of said bacteria decrease significantly, the identification from pure cultures being more suitable.
Thus, in an even more preferred embodiment of the invention, the identification of the bacterial species Photobacterium damselae, Tenacibaculum maritimum, Tenacibaculum soleae and Vibrio harveyi is made from pure cultures.
Cases of human septicemia caused by Photobacterium damselae subsp. damselae (Shin et al., 1996. Clinical Infectious Diseases 22: 856-857), and of gastroenteritis caused by V. harveyi. However, as stated, Photobacterium damselae is the causative agent of pasteurellosis in cold and temperate water fish, Tenacibaculum maritimum is the etiological agent of tenacibaculosis or fl exibacteriosis in marine fish, Tenacibaculum soleae is a recently described, isolated bacterial pathogen so far in sick specimens of Senegalese sole (Solea senegalensis) in Galicia, Spain. Therefore, in a preferred embodiment of this aspect of the invention, the organism of interest from which the biological sample is obtained is a fish.
In this report “fish” means organisms belonging to the Myxini, Cephalaspidomorphi, Chondrichthyes, Sarcopterygii and Actinopterygii classes.
Vibrio harveyi is the cause of vibriosis in a large number of marine vertebrates and invertebrates. It particularly affects the crops of the latter (penetrated prawns, lobsters, sea ears, etc.), but also in different species of farmed fish (sole, grouper, sea bream, etc.). Therefore, in a preferred embodiment of this aspect of the invention, the organism of interest from which the biological sample is obtained is an arthropod.
In this report, “arthropod” means a cellular organism belonging to the Eukaryota Super Kingdom, Metazoa Kingdom, Phylum Arthropoda.
Given the great abundance of PCR inhibitors that can give rise to false negatives, it is recommended (Hoorfar et al., 2003. J. of Clinical Microbiology, 41 (12): 5835) that the PCR tests contain an Internal Amplification Control (INC). This CIA is nothing more than a DNA fragment, which is simultaneously amplified with the target sample, so that its absence at the end of the tests is indicative of the presence of factors, which have caused an undesired development of the PCR. Thus, in a preferred embodiment the method according to any one of the preceding claims comprising at least one internal amplification control.
Another aspect of the invention refers to the sequence probes SEQ ID NO: 3, SEQ ID NO: 4 and SEQ ID NO: 5, hereafter probes of the invention, which are specific for the detection of the bacterial species Photobacterium damselae, Tenacibaculum maritimum and Tenacibaculum soleae, respectively. A preferred embodiment of this aspect of the invention refers to the sequence probe SEQ ID NO: 6 which is specific for the detection of the bacterial species Vibrio harveyi.
Designed probes can be used in conjunction with others that have been designed in the same genome region for other pathogens. PCR and RLB with specific probes thus allows the simultaneous detection of more than 40 bacterial species, thus solving the problem posed by having to identify a high number of microorganisms that cause diseases in cultured fish and that can jointly infect an individual.
Another aspect of the invention relates to a bacterial detection kit, hereinafter kit of the invention, comprising specific probes for the identification of the bacterial species Photobacterium damselae, Tenacibaculum maritimum and Tenacibaculum soleae, which are selected from the list comprising SEQ ID NO: 3, SEQ ID NO: 4 and SEQ ID NO: 5. In another preferred embodiment, the bacterial detection kit further comprises the sequence probe SEQ ID NO: 6, which is specific for detection of the bacterial species Vibrio harveyi. In another preferred embodiment, the bacterial detection kit further comprises suitable means for carrying out the methods of the invention.
Said kit may comprise primers, probes and all those reagents necessary to carry out the method of the invention. b) Detección de P. damselae a partir de tejidos de acedía (Dicologoglossa cuneata) b) Detection of P. damselae from acedia tissues (Dicologoglossa cuneata)
The protocol used is the same as that described in example 1, except for what refers to the extraction of DNA from the sample and the amplification reaction. This protocol was applied to samples of fish (n = 10) infected both naturally and experimentally with P. damselae subsp piscicide, the pathogen being detected in 100% of cases. This confirms the utility of the PCR-RLB protocol for the detection of Photobacterium damselae from fish tissues.
Extracción de ADN Extraction of DNA
Each tissue sample, about 100 mg, was homogenized in a mixture of 800 μl of TE buffer (Sigma), 45 μl of 20% SDS and 4.5 μl of 20 mg / ml K proteinase (Sigma), incubating at a temperature of 56 ° C overnight, after which they were treated with 2 µl of 10 mg / ml RNase (Sigma) at 37 ° C for 1 hour. The resulting solution was treated with the mixture phenol: chloroform: isoamyl 25: 24: 1 (Sigma) and with chloroform: isoamyl 24: 1, then recovering the aqueous phase. The DNA was then precipitated with isopropanol in a first phase and with 70% ethanol in a second. Finally it was resuspended in 50 μl of sterile distilled water.

The probe allows the identification of Vibrio harveyi against other closely related species, such as Vibrio parahaemolyticus and Vibrio alginolyticus, but not against Vibrio campbellii, a phenotypically virtually indistinguishable species of Vibrio harveyi (Gomez-Gil et al., 2004). Sparagano et al., (2002) sequenced part of the 23S gene of several species of vibrios, finding that strains type V. harveyi LMG 4044, V. harveyi LMG 7890 and V. campbellii LMG 11216 had similar sequences. On the other hand, the strain tested for this species, Vibrio campbellii CECT 523, has a sequence similar to Vibrio harveyi in both the 16S-23S intergenic region and the 23S gene, so this region of the genome seems not to lend itself to the differentiation of These two species.

The PCR products were denatured (99 ° C 10 minutes), kept on ice for 10 minutes and transferred to the miniblotter with the membrane, hybridization taking place for 1 hour at 42 ° C. Then, the membrane was washed twice with 2x SSPE buffer with 0.5% SDS at a temperature of 65 ° C. It was then incubated with streptavidin-conjugated peroxidase (Roche) diluted 1: 4000, at 42 ° C, for 30 minutes. It was then washed with 2x SSPE buffer with 0.5% SDS at 42 ° C. The development occurred after incubating the membrane with ECL reagents (Amersham) and exposing it to an ECL fi lm (Amersham).
The membrane can be reused about 10 times. To remove the samples, incubate the membrane in 1% SDS at 90 ° C for 30 minutes. The membrane can be stored until use at 4 ° C in 20 mM EDTA pH 8.
