悪性脳腫瘍の指標となるマーカー遺伝子およびその用途を提供する。配列番号1~17のいずれか1記載の塩基配列を有することを特徴とする脳腫瘍マーカー遺伝子、配列番号18~34のいずれか1記載のアミノ酸配列からなるポリペプチドを有することを特徴とする脳腫瘍マーカータンパク質、これらの発現を指標とする悪性脳腫瘍の診断方法、これらの発現を抑制する物質のスクリーニング方法、及びこれらを利用する悪性脳腫瘍の診断キット。

悪性脳腫瘍マーカー遺伝子およびその用途
技術分野
[0001] 本発明は、悪性脳腫瘍の指標となるマーカー遺伝子およびその用途に関する。
背景技術
[0002] 腫瘍細胞は自己の遺伝子異常により厳密なプログラムが破綻し、秩序を失って増 殖するものであり、本来これらの細胞の分子生物学的特性に基づいて治療法が選択 されるのが理想である。腫瘍細胞の病理学的な特徴が同じでも、その進展形態、治 療に関する感受性、予後などが大きく異なることは、 日常臨床の場でしばしば遭遇す る大きな問題点である。一方、腫瘍細胞の遺伝子異常は複数の遺伝子の異常が関 与していることは言うまでもなぐそれぞれの腫瘍細胞の分子生物学的特長を把握す るには、多くの遺伝子の変化を同時に観察することが不可欠である。マイクロアレイ法 は腫瘍細胞の転写レベルでの変化を同時にかつ大量にとらえるアプローチであり、 腫瘍細胞の個性診断、治療に対する感受性、薬剤に対する耐性、副作用予測、新 規標的分子同定などに応用可能と考えられる。これまで、さまざまなヒト癌種において 、治療の選択を行うのに有用な分子マーカーを得るため、マイクロアレイを用いた分 子発現プロファイルが用いられてきた。マイクロアレイ技術を用いて遺伝子発現プロ ファイルを調べることにより、多くの遺伝子が腫瘍の組織学的な型およびグレードに お 、て、異なって発現されて 、ることが確認されて 、る。

発明の開示
発明が解決しょうとする課題
[0004] 治療法の未だに確立されて 、な 、悪性脳腫瘍に対する、新たなる分子標的の探索 は体系的遺伝子発現情報解析であるマイクロアレイ法により発展するものと期待され る。また、この成果は悪性脳腫瘍に対する新たな治療法、診断学の開発に応用され ることが期待される。本発明は、以上のとおりの事情に鑑みてなされたものであって、 新たな治療法、診断学の開発のために悪性脳腫瘍の指標となるマーカー遺伝子お よびその用途を提供することを目的とする。
課題を解決するための手段
[0005] 上記課題を鑑みて鋭意検討した結果、良性神経膠腫と悪性神経膠腫の遺伝子プ 口ファイルを比較することにより、悪性神経膠腫のみに高発現する以下の表 1に示す
17の脳腫瘍遺伝子を同定して、本発明を完成するに至った。

[0021] 本発明によれば、悪性脳腫瘍に対する腫瘍マーカーとなる脳腫瘍マーカー遺伝子 が提供される。また、この脳腫瘍マーカー遺伝子に関わる各種の分子生物学的材料 が提供され、これらを使用すること〖こよって、腫瘍マーカーとしての診断応用の他に、 新規抗癌剤など創薬への応用が可能となる。脳腫瘍マーカー遺伝子に対する検出 用プローブ等を作製することにより、脳腫瘍マーカー遺伝子を検出し、脳腫瘍の診断 を広範囲にかつ確実に行うことができる。また、脳腫瘍を抑制する物質のスクリーニン グを行い、新規抗癌剤の開発を進展させることができる。

[0057] 1.対象症例
新潟大学脳研究所脳神経外科にて手術摘出された神経膠腫 52例 (WHO gra dell : 16例、 ΠΙ : 14例、 IV: 22例)を対象とした。高悪性度のものは術後、放射線治 療 (腫瘍局所 40Gy、 照射 20Gy)ならびに-トロソゥレアを中心としたィ匕学療法 を施行した。生存期間は診断確定日より患者の死亡日、もしくは最終受診日とした。 組織診断は WHO脳腫瘍組織分類に基づいて行った。なお、本明細書に記載の実 験は、新潟大学倫理委員会の規定に則り、全ての対象患者からインフォームドコンセ ントを得ている。
[0058] 2. RNAの抽出
凍結組織片は ISOGEN (二ツボンジーン)中でポリトロンにより破砕された (最高速 度で 5秒間 X 2回)。クロ口ホルムを添カ卩後、 15, 000 X gで 10分間遠心し、 RNAを 含んだ水層を採取した。イソプロピルアルコールを用いトータル RNAを沈殿させ、 70 %エタノールで 1度洗浄し、それを DEPC処理 H Oに溶解した。トータル RNAは 1.

5ユニットの DNase Iで処理し、再度、クロ口ホルム抽出を行った後に、エタノール沈 殿し、 DEPC処理 H Oに懸濁した。その後、 Rneasy Mini Kitを使い、低分子の

核酸を除去した。トータル RNAの質は Bioanalyzer2100 (Agilent)にて rRNA ra tio [28sZl8s]を計測した。精製したトータル RNAは 70%エタノール中で— 80°C に使用まで保存した。また、ヒト正常脳、副腎、骨髄、大腸、胎児肝、心臓、腎臓、肝 臓、肺、乳腺、前立腺、だ液線、骨格筋、小腸、脊髄、脾臓、胃、睾丸、胸腺、気管、 甲状腺、子宫組織の各 mRNAは clontech社のものを使用した。
[0059] 3. Cy 3—、 Cy 5—標識化 cDNAの合成
cDNAの合成は agilent fluorescent direct label kitを用いて行った。 10 gの精製したトータル RNAと Τ7プロモーター配列を有するオリゴ dTプライマーを用 いて、 1. 25 の ImMの FluoroLink dCTP (Cy3— dCTP又は Cy5— dCTP)、 2 00ユニットの SuperScriptll逆転写酵素で 42°C1時間反応させ、第一鎖 cDNAを合 成した後に第二鎖 cDNAを合成し、フエノール Zクロ口ホルムで抽出し、 Phase Loc k Gelにて精製した。尚、腫瘍の RNAは Cy5、正常脳組織の RNAは Cy3を用いて 標識した。得られた cDNAはエタノール沈殿により回収し、使用まで 70%エタノール 中で— 80°Cで保存した。
[0060] 4. agilentマイクロアレイ解析
脳腫瘍患者の原発癌の遺伝子発現は agilentマイクロアレイを用いて試験した。ハ イブリダィゼーシヨンは、 2 Xデポジションコントロールバッファー 12. 5 1、 Cot— 1 DNA 2. 5 1、ヌクレアーゼフリーの水 7. 5 ;z l、cDNA 2. 5 1を含む 25 1の 溶液中で 65°C、 17時間行った。チップを 0. 5%SSC/0. 1%SDS溶液で洗浄後、 各ピクセルの蛍光強度は HP社製レーザースキャナ一にて測定し、画像化、さらに各 遺伝子の正常脳組織に対する腫瘍組織での発現比に関して数値ィ匕を行った。この 実験により、ヒト脳腫瘍患者の約 12729遺伝子の発現を測定した。
[0061] 5.統計解析
悪性神経膠腫と良性神経膠腫にぉ ヽて異なる (発現をする)遺伝子群を同定する ため、 agilentマイクロアレイ解析を行った。遺伝子毎に 16検体の良性神経膠腫の av erage differenceの平均を求め、求めた平均の値と各々 36検体の悪性神経膠腫 の average differenceを比較し、 Student t—検定で p< 0. 01を示した遺伝子を 選び出した。さらに、ヒト正常副腎、骨髄、大腸、胎児肝、心臓、腎臓、肝臓、肺、乳 腺、前立腺、だ液線、骨格筋、小腸、脊髄、脾臓、胃、睾丸、胸腺、気管、甲状腺、子 宫組織でいずれも 1. 5以下の発現比の遺伝子を選択した。その結果、表 1に示すよ つ【こ、 Human mRNA for stac, complete cds、 pituitary tumor-transforming l(PTTGl) 、 RAS guanylreleasing protein 2 (calcium and DAG- regulated)、 KIAA0561 protein ( microtubule associated serine/threonine kinase 3)、 KIAA0537 gene product ( AMP- activated protein kinase family member 5)、 EphB6、 EphA4、 EphA5、 kinesin family m ember 1C (KIF1C)、 kinesin 2 (60— 70kD)ゝ kinesin family member 3C (KIF3C)、 KIAAO 449 protein (kinesin family member 21B)、 serologically defined colon cancer antigen 31、 sperm associated antigen 7、 spermine synthase ^ Human mRNA for endosialin pro tein、 Human ERGIC-53 mRNAの 17個の遺伝子を選び出した。

2 2 にて内因性ペルォキシダーゼ活性の阻害を行った。 10%ャギ又はゥサギ血清にて ブロッキング後、各抗体 (KIF1Cャギポリクローナル抗体、 1 : 20希釈; KIF3Cャギポ リクローナル抗体、 1 : 20希釈; PTTGャギポリクロール抗体、 1 : 20希釈; EphA4 ゥ サギポリクローナル抗体、 1 : 20希釈; EphB6ャギポリクローナル抗体、 1 : 20希釈) ( いずれも Santa Cruz Biotechnology社)と 4°C 12時間反応させた。洗浄後の Avi dine― biotin― peroxidase system (Vectasm elite ABし kit, VectorLab s, Burlingame, CA)を反応させ、 0. 01% 3, 3—ジァミノべンジジン(DAB) ( Sigma)と PBS0. 1%過酸化水素にて発色させた。
[0063] 図 1に示すようにこれらの遺伝子産物は症例によって様々な程度に染色された。任 意の 3視野での各タンパクの発現強度を 0— 3、および発現面積を 0、 0. 25、 0. 5、 0 . 75、 1. 0と表示し、それらの積の平均値を求め発現レベルとした(図 1)。各タンパク の発現レベルをネガティブ(negative)とポジティブ(positive)の 2群に分け、各群の 生存曲線を描き、ログランク検定にて 2群間の有為差を検討した(図 2)。 KIF1C, KIF 3C, PTTGl, EphA4, EphB6はいずれも各タンパクが高発現すると予後が悪い結果で めつに。
7. SiRNAの細胞導入
各遺伝子に対する特異的な siRNAは AMBION社および QIAGEN社のものを用 いた。 KIF3C、 ID # 11118 ; PTTG、 ID # 41900 ; ARK5、ID # 964 ; STAC、 ID # 12720 ; RASGRP2, ID # 16857 (いずれも AMBION社)、また KIF1Cに対する s iRNAは YAMA— 1 (センス: GGAGAAUCAGUACCGGAAA;アンチセンス: UU UCCGGUACUGAUUCUCC, QIAGEN社)を用いた。非サイレンシング コントロー ル(non— silencingcontrol)を含めたこれらトランスフエクシヨンには RNAiHuman /Mouse Control kit (Qiagen)を用い、プロトコールに従って実験を行った。細 胞株を 96ゥエルプレート(100 μ 1/well)に培養し 80%コンフレントに達した時点で 培地を交換(75 μ 1/well)し、 SiRNA100nM/25 μ 1を混和、トランスフエクシヨン させた。 48時間の培養後、 Tetm color one (Seikagaku社, Tokyo)を用いて発 色し、 MTTアツセィにより生存率 (viability)を評価した。これらの値は非サイレンシ ング siRNAによるネガティブコントロールと比較検討した。全て増殖試験は 3回以上 行い、結果は平均士標準偏差で表現した。
[0064] ARK5, RASGRP2, PTTG1, STAC, KIF1C, KIF3Cの SiRNAの細胞導入によりグリ ォーマ細胞株 U251の増殖がコントロール siRNAに比し 40— 60%に抑制される事 が示された(図 3)。
8. 定量 PCR法
RNAは凍結組織より Isogen (Nippongene, Toyama, Japan)を用いて抽出し た。第一鎖 cDNAは試料力 得られた mRNAから、オリゴ (dT)プライマー、逆転写 酵素(SuperScriptll RNaseH, Life Technologies, Grand Island, NY)を用 いて作成した。定量 PCRは Light Cycler (idahoTechnology, Salt Lake City, UT)によるリアルタイム PCRで行った。 PCR試薬の組成は 1 X LightCyclerDNA Master SYBR Green I (Rosche Moleculer Biochemicals, Mannheim, Ger many)、各プライマー 0. 5 M、 3mM MgCl 、 2 1 cDN Aテンプレートにて行つ

た。 PCRは 95°C10分間で denature後、 95°C15分、 55°C5分、 72°C10分の各サイ クルを 40サイクル行った。反応産物は post— PCR melting cycleを経て各サイク ルで蛍光強度を測定した。 PCR増幅の為のプライマーは以下のものを用いた。
KIFlC,Hs01034140-gl.;KIF3C,Hs00158482-ml: PTTGl,Hs00851754-gl,;ARK5,H s00934230— ml,;STAC,Hs01070510— ml,;RASGRP2,Hs01057113— ml,; (いずれも App lied Bio systems Japan社)。
[0065] 定量 PCR法による検討では siRNAの導入により、 ARK5, RAS, PTTG1, STAC, KI F1C, KIF3Cの各 mRNAの発現をコントロール siRNAに比し 20〜30%に抑制でき ることが定量 PCR法を用いて示された(図 4)。

Claims

請求の範囲
[1] 配列番号 1〜17のいずれか 1記載の塩基配列を有することを特徴とする脳腫瘍マー カー遺伝子。
[2] 請求の範囲 1記載の脳腫瘍マーカー遺伝子のいずれか 1とストリンジェントな条件下 でノ、イブリダィズする塩基配列を有することを特徴とする脳腫瘍マーカー遺伝子検出 用プローブ。
[3] 請求の範囲 1記載の脳腫瘍マーカー遺伝子のいずれか 1を特異的に増幅するため の、 15〜30塩基長の連続した脳腫瘍マーカー遺伝子検出用プライマー。
[4] 請求の範囲 2記載の脳腫瘍マーカー遺伝子検出用プローブの少なくとも 1を固定ィ匕 させたことを特徴とする DNAチップ。
[5] 下記の工程 (a)及び (b)を含むことを特徴とする悪性脳腫瘍の診断方法:
(a)被験者の生体試料カゝら調製された RNAまたは該 RNAから転写された相補的ポ リヌクレオチドにおける、請求の範囲 1記載の脳腫瘍マーカー遺伝子の少なくとも 1の 脳腫瘍マーカー遺伝子の発現量を測定する工程、
(b)前記発現量が健常者のそれと比較して多!ヽ被験者を悪性脳腫瘍と診断するェ 程。
[6] 下記の工程 (a)、 (b)及び (c)を含むことを特徴とする請求の範囲 1記載の脳腫瘍マ 一力一遺伝子の発現を抑制する物質のスクリーニング方法:
(a)被験物質と、請求の範囲 1記載の脳腫瘍マーカー遺伝子の少なくとも 1を発現し て ヽる細胞とを接触させる工程、
(b)被験物質を接触させた細胞における前記脳腫瘍マーカー遺伝子の発現量を測 定し、被験物質を接触させない対照細胞における上記に対応する脳腫瘍マーカー 遺伝子の発現量と比較する工程、
(c)上記 (b)の比較結果に基づ!/、て、脳腫瘍マーカー遺伝子の発現量を減少させる 被験物質を選択する工程。
[7] 以下の(a)〜 (c)力もなる群力も選ばれる少なくとも 1以上を含むことを特徴とする悪 性脳腫瘍の診断キット:
(a)請求の範囲 2記載の脳腫瘍マーカー遺伝子検出用プローブの少なくとも 1、 (b)請求の範囲 3記載の脳腫瘍マーカー遺伝子検出用プライマーの少なくとも 1、
(c)請求の範囲 4記載の DNAチップ。
[8] 配列番号 18〜34のいずれか 1記載のアミノ酸配列力もなるポリペプチドを有すること を特徴とする脳腫瘍マーカータンパク質。
[9] 請求の範囲 8記載の脳腫瘍マーカータンパク質のいずれか 1を特異的に認識するこ とを特徴とする脳腫瘍マーカータンパク質検出用抗体。
[10] 請求の範囲 9記載の脳腫瘍マーカータンパク質検出用抗体力 選択された少なくと も 1の脳腫瘍マーカータンパク質検出用抗体を固定化させたことを特徴とするプロテ インチップ。
[11] 下記の工程 (a)及び (b)を含むことを特徴とする悪性脳腫瘍の診断方法:
(a)被験者の生体試料力も調製されるタンパク質における、請求の範囲 8記載の脳腫 瘍マーカータンパク質の少なくとも 1の脳腫瘍マーカータンパク質の発現量を測定す る工程、
(b)前記発現量が健常者のそれと比較して多!ヽ被験者を悪性脳腫瘍と診断するェ 程。
[12] 下記の工程 (a)、 (b)及び (c)を含むことを特徴とする請求の範囲 8記載の脳腫瘍マ 一力一タンパク質の発現を抑制する物質のスクリーニング方法:
(a)被験物質と、請求の範囲 8記載の脳腫瘍マーカータンパク質の少なくとも 1を発 現して ヽる細胞とを接触させる工程、
(b)被験物質を接触させた細胞における前記脳腫瘍マーカータンパク質の発現量を 測定し、被験物質を接触させな 、対照細胞における上記に対応する脳腫瘍マーカ 一タンパク質の発現量と比較する工程、
(c)上記 (b)の比較結果に基づ!/、て、脳腫瘍マーカータンパク質の発現量を減少さ せる被験物質を選択する工程。
[13] 以下の(a)〜(b)からなる群力も選ばれる少なくとも 1以上を含むことを特徴とする悪 性脳腫瘍の診断キット:
(a)請求の範囲 9記載の脳腫瘍マーカータンパク質検出用抗体の少なくとも 1、
(b)請求の範囲 10記載のプロテインチップ。
