多能性幹細胞から誘導された神経細胞集団に残存する未分化細胞を検出または除去する方法であって、(1)糖鎖結合性分子を前記神経細胞集団に接触させるステップと、(2)前記糖鎖結合性分子が結合した細胞を検出または除去するステップとを含み、ここで、(a)前記糖鎖結合性分子がルイスXに結合するものであり、前記未分化細胞が未分化神経前駆細胞である、または(b)前記糖鎖結合性分子がN-アセチルラクトサミンまたはポリ-N-アセチルラクトサミンに結合するものであり、前記未分化細胞が間葉系様細胞である、方法を提供する。

Description

神経細胞集団に残存する未分化細胞を検出または除去する方法
 本発明は、多能性幹細胞から誘導された神経細胞集団に残存する未分化細胞を検出または除去する方法に関する。
 多能性幹細胞から特定の細胞への分化を誘導する方法が開発されており、多能性幹細胞から調製された様々な種類の細胞が再生医療や創薬において利用されている。しかし、多能性幹細胞から調製された細胞集団には、通常、未分化細胞が残存するため、移植用途では造腫瘍性のリスクが問題となる。また、創薬における細胞アッセイ系でも、未分化細胞の混入により、目的細胞の純度が低下するという問題がある。多能性幹細胞から調製された細胞集団に残存する未分化細胞を検出・除去する技術が求められている。
 多能性幹細胞から誘導された神経細胞集団には、神経誘導抵抗性の神経前駆細胞や間葉系細胞などの未分化細胞が混入することが知られており、それらを検出または除去するための技術が開発されている。例えば、多能性幹細胞から誘導された神経細胞集団をγセクレターゼ阻害剤で処置することにより、神経細胞集団の成熟を促進し、移植後の造腫瘍性を抑制できることが報告されている(非特許文献1)。また、未分化神経前駆細胞のミトコンドリア外膜に発現するトランスロケータータンパク質18kDa(TSPO)に特異的なプローブ[18F]FEDACを用いたPET撮像により、造腫瘍性の未分化神経前駆細胞を検出する技術が報告されている(非特許文献2)。
 一方、細胞表面に存在する糖鎖マーカーに基づいて細胞の種類や状態を判別できることが知られている。細胞表面マーカーは検出が容易であることから、高効率かつ高精度での細胞の判別を可能とする。しかし、多能性幹細胞から誘導された神経細胞集団に残存する未分化細胞に特異的な糖鎖マーカーは報告されておらず、それらに基づく未分化細胞の検出・除去技術の報告もされていない。

 本発明は、多能性幹細胞から誘導された神経細胞集団に残存する未分化細胞を、容易かつ高精度で検出・除去することを目的としてなされたものである。
 本発明者らは、鋭意研究の結果、未分化細胞の表面に特異的に存在する糖鎖を同定することに成功し、本発明を完成するに至った。
 すなわち、本発明は、一実施形態によれば、多能性幹細胞から誘導された神経細胞集団に残存する未分化細胞を検出または除去する方法であって、(a1)第1の糖鎖結合性分子を前記神経細胞集団に接触させるステップと、ここで、前記第1の糖鎖結合性分子がルイスXに結合するものであり、(a2)前記ステップ(a1)において第1の糖鎖結合性分子が結合した細胞を検出または除去するステップと、ここで、前記第1の糖鎖結合性分子が結合した細胞が未分化神経前駆細胞である、ならびに/または、(b1)第2の糖鎖結合性分子を前記神経細胞集団に接触させるステップと、ここで、前記第2の糖鎖結合性分子がN-アセチルラクトサミンまたはポリ-N-アセチルラクトサミンに結合するものであり、(b2)前記ステップ(b1)において第2の糖鎖結合性分子が結合した細胞を検出または除去するステップと、ここで、前記第2の糖鎖結合性分子が結合した細胞が間葉系様細胞である、方法を提供するものである。
 上記方法において、前記ステップ(a1)および(b1)は同時または任意の順番で順次実施されてよく、前記ステップ(a2)および(b2)は同時または任意の順番で順次実施されてよい。
 前記糖鎖結合性分子は、レクチンまたは抗体であることが好ましい。
 前記糖鎖結合性分子は、検出可能な標識にコンジュゲートされていることが好ましい。
 前記糖鎖結合性分子は、細胞毒性物質にコンジュゲートされていることが好ましい。
 前記多能性幹細胞は、iPS細胞であることが好ましく、ヒトiPS細胞であることがより好ましい。
 前記未分化神経前駆細胞は、NES、PAX6、VIMおよびSOX1を発現していることが好ましい。
 前記間葉系様細胞は、NES、ACTA2およびPDGFRBを発現していることが好ましい。
 本発明に係る方法によれば、多能性幹細胞から誘導された神経細胞集団に残存する未分化細胞を特異的に検出または除去することができる。そのため、本発明に係る方法は、安全性の高い移植用神経細胞集団の調製や、純度の高い神経細胞集団を用いた高品質のアッセイ系の開発のために有用である。

 以下、本発明を詳細に説明するが、本発明は本明細書中に説明した実施形態に限定されるものではない。
 本発明は、第一の実施形態によれば、多能性幹細胞から誘導された神経細胞集団に残存する未分化細胞を検出または除去する方法であって、(a1)第1の糖鎖結合性分子を前記神経細胞集団に接触させるステップと、ここで、前記第1の糖鎖結合性分子がルイスXに結合するものであり、(a2)前記ステップ(a1)において第1の糖鎖結合性分子が結合した細胞を検出または除去するステップと、ここで、前記第1の糖鎖結合性分子が結合した細胞が未分化神経前駆細胞である、ならびに/または、(b1)第2の糖鎖結合性分子を前記神経細胞集団に接触させるステップと、ここで、前記第2の糖鎖結合性分子がN-アセチルラクトサミンまたはポリ-N-アセチルラクトサミンに結合するものであり、(b2)前記ステップ(b1)において第2の糖鎖結合性分子が結合した細胞を検出または除去するステップと、ここで、前記第2の糖鎖結合性分子が結合した細胞が間葉系様細胞である、方法である。
 本実施形態の方法は、多能性幹細胞から誘導された神経細胞集団を対象とする。「多能性幹細胞」には、例えば、胚性幹(ES)細胞、人工多能性幹(iPS)細胞、胚性生殖(EG)細胞、多能性生殖幹(mGS)細胞、Muse細胞などが挙げられるが、これらに限定されない。本実施形態の方法が対象とする神経細胞集団は、いずれの多能性幹細胞から誘導されたものであってもよいが、ES細胞またはiPS細胞から誘導されたものであることが好ましく、iPS細胞から誘導されたものであることがより好ましい。
 本実施形態における多能性幹細胞は、任意の脊椎動物由来のものであってよく、好ましくは、マウス、ラット、ウサギ、ヒツジ、ヤギ、ブタ、ウシ、サル、ヒトなどの哺乳動物由来であり、特に好ましくはヒト由来である。
 多能性幹細胞の調製方法は十分に確立されており(例えば、iPS細胞については、Cell,2007;131(5):861-872,doi:10.1016/j.cell.2007.11.019)、当分野において公知の方法にしたがって、任意の組織または細胞から多能性幹細胞を調製することができる。あるいは、すでに樹立されたiPS細胞株やES細胞株を、例えば、京都大学iPS細胞研究財団(CiRA_F)、理化学研究所バイオリソース研究センター(RIKEN BRC)、American Type Culture Collection(ATCC)などから入手してもよい。
 本実施形態における「神経細胞集団」は、多能性幹細胞から神経細胞への分化を誘導して得られた、実質的に神経細胞からなる細胞集団を意味する。したがって、本実施形態の神経細胞集団は、例えば、神経細胞を少なくとも50%、好ましくは80%以上の割合で含むものであってよい。
 多能性幹細胞を神経細胞へと誘導する方法はすでに十分に確立されており(例えば、Chambers,S.M.et al.,Nat.Biotechnol.,27:275-280,2009)、本実施形態における神経細胞集団は、当分野において公知の任意の方法にしたがって多能性幹細胞から調製されてよい。具体的には、例えば、DMEM/F-12培地、N2培地またはそれらの混合物などを基本培地として、ドルソモルフィンのようなBMPシグナル経路阻害剤、SB431542のようなTGFシグナル経路阻害剤、XAV-939のようなWntシグナル経路阻害剤などを適宜添加した条件下で多能性幹細胞を培養することにより、多能性幹細胞から神経細胞集団を調製することができる。
 本実施形態における「未分化細胞」とは、神経誘導条件下でも多分化能(神経細胞以外の細胞への分化能)および自己複製能を保持する、神経誘導抵抗性の細胞をいう。したがって、本実施形態における未分化細胞は、具体的には、多能性幹細胞の神経誘導後に残存する未分化神経前駆細胞または間葉系様細胞である。
 本実施形態における「未分化神経前駆細胞」および「間葉系様細胞」は、Stemnessマーカー、増殖細胞マーカー、神経前駆細胞マーカー、間葉系幹細胞マーカーなどの未分化細胞マーカーの発現に基づいて定義され得る。言い換えれば、形態学的には分化した神経細胞と同様の形状を呈する細胞であっても、未分化細胞マーカーを発現する限り、本実施形態における未分化細胞に包含されてよい。また、本実施形態における未分化神経前駆細胞には、神経幹細胞も包含されてよい。
 本実施形態における未分化神経前駆細胞は、例えば、NES(ネスチン遺伝子)、PAX6(ペアードボックス6遺伝子)、VIM(ビメンチン遺伝子)およびSOX1(SRY関連HMGボックス1遺伝子)を発現していることが好ましく、SOX2(SRY関連HMGボックス2遺伝子)、HES5(HesファミリーbHLH転写因子5遺伝子)、ID4(DNA結合阻害因子4遺伝子)、PCNA(増殖細胞核抗原遺伝子)およびMKI67(KI-67抗原遺伝子)からなる群から選択される1または複数のマーカーをさらに発現していることがより好ましい。本実施形態における間葉系様細胞は、例えば、NES、ACTA2(平滑筋α2アクチン遺伝子)およびPDGFRB(血小板由来増殖因子受容体β遺伝子)を発現していることが好ましく、PAX6、VIM、MCAM(メラノーマ細胞接着分子遺伝子)、DES(デスミン遺伝子)、NT5E(5’-ヌクレオチダーゼ遺伝子)およびENG(エンドグリン遺伝子)からなる群から選択される1または複数のマーカーをさらに発現していることがより好ましい。
 一方、本実施形態における未分化神経前駆細胞および間葉系様細胞は、神経細胞マーカーおよびシナプスマーカーを発現していないことがより一層好ましい。神経細胞マーカーには、例えば、CD24(シグナル伝達因子CD24遺伝子)、DCX(ダブルコルチン遺伝子)、GAP43(成長関連タンパク質43遺伝子)、MAPT(微小管関連タンパク質タウ遺伝子)、STMN2(スタスミン2遺伝子)、TUBB3(チューブリンβ3遺伝子)などが挙げられる。シナプスマーカーには、例えば、NRXN1(ニューレキシン1遺伝子)、NRXN2(ニューレキシン2遺伝子)、NRXN3(ニューレキシン3遺伝子)、SHANK1(SH3およびマルチプルアンキリンリピートタンパク質1)、SHANK2(SH3およびマルチプルアンキリンリピートタンパク質2)、SHANK3(SH3およびマルチプルアンキリンリピートタンパク質3)、SYT1(シナプトタグミン1遺伝子)、SYT2(シナプトタグミン2遺伝子)、SYT3(シナプトタグミン3遺伝子)、STX1A(シンタキシン1A遺伝子)などが挙げられる。
 マーカーの発現は、RT-PCR、ウェスタンブロット、フローサイトメトリーなどの公知の手法により解析することができる。
 本実施形態の方法では、未分化細胞を同定するために糖鎖結合性分子を使用する。細胞表面に提示される糖鎖は、細胞の種類や状態によって異なるため、未分化細胞の表面に特異的に存在する糖鎖とそれに対する糖鎖結合性分子との結合に基づき、未分化細胞を同定することができる。
 本実施形態の方法では、(a)未分化神経前駆細胞を同定するためにルイスX(LeX、別名:SSEA1またはCD15)に結合する糖鎖結合性分子を使用し、(b)間葉系様細胞を同定するためにN-アセチルラクトサミン(LacNAc)またはポリ-N-アセチルラクトサミン(ポリLacNAc)に結合する糖鎖結合性分子を使用する。LeXは、Galβ1-4(Fucα1-3)GlcNAcで表される構造からなる糖鎖である。LacNAcはGalβ1-4GlcNAcで表される構造からなる糖鎖である。
 本実施形態の方法では、(a)LeXに基づく未分化神経前駆細胞の検出または除去および(b)(ポリ)LacNAcに基づく間葉系様細胞の検出または除去のいずれか一方または両方を実施することができ、好ましくは両方を実施することができる。(a)および(b)の両方を実施する場合、(a)および(b)は順次または同時に実施されてよい。(a)および(b)を順次する場合、その順番は特に限定されず、(a)を実施した後に(b)を実施してもよいし、その逆でもよい。
 本実施形態における「糖鎖結合性分子」は、LeXまたは(ポリ)LacNAcを認識できるものであれば任意の分子であってよく、例えば、レクチンまたは抗体などのタンパク質や、アプタマーなどの核酸などが挙げられるが、これらに限定されない。本実施形態における糖鎖結合性分子は、好ましくはレクチンまたは抗体であり得る。
 本実施形態における「抗体」は、ポリクローナル抗体またはモノクローナル抗体のいずれであってもよく、モノクローナル抗体は、マウス抗体、キメラ抗体、ヒト化抗体または完全ヒト抗体のいずれであってもよい。また、本実施形態における抗体には、同等の糖鎖認識能を有する抗原結合断片、例えば、Fab、F(ab’)2、scFv、ナノボディなども含まれてよい。
 抗体の調製方法は十分に確立されており、当分野において公知の任意の方法にしたがって、抗LeX抗体および抗(ポリ)LacNAc抗体を調製することができる。抗LeX抗体および抗(ポリ)LacNAc抗体は市販されており、本実施形態の方法では、それらを使用してもよい。
 「レクチン」は、糖鎖を認識して結合する抗体以外のタンパク質の総称であり、動物から植物、菌類、ウイルスにまで幅広く存在する。本実施形態の方法では、高い精度でLeXまたは(ポリ)LacNAcを認識できるものであれば、任意の生物由来の任意の種類のレクチンを使用することができる。本実施形態におけるレクチンには、LeXまたは(ポリ)LacNAcに特異的に結合するもののみならず、他の糖鎖にも結合し得るがLeXまたは(ポリ)LacNAcに対して十分に高い(例えば、少なくとも2倍の)親和性で結合するものも含まれてよい。また、本実施形態におけるレクチンには、同等の糖鎖認識能を有する部分断片や組換え体なども含まれてよい。
 LeXを認識するレクチンとしては、例えば、青枯病菌(Ralstonia solanacearum)由来レクチン(RSL)、青枯病菌(Ralstonia solanacearum)由来レクチン2(RSIIL)、ヒイロチャワンタケ(Aleuria aurantia)由来レクチン(AAL)、ニホンコウジカビ(Aspergillus oryzae)由来レクチン(AOL)、Lotus Tetragonolobus由来レクチン(LTL)、緑膿菌(Pseudomonas aeruginosa)由来レクチン(PAIIL)などが挙げられる。(ポリ)LacNAcを認識するレクチンおよびその組換え体としては、例えば、アイカワタケ(Laetiporus sulphureus)由来レクチン(LSL)、アイカワタケレクチンN末端ドメイン組換え体(rLSLN)、細胞性粘菌(Dictyostelium dicodeum)由来レクチン(Discoidin II)、ヒト由来ガレクチン3(rGal3C)、トマト(Lycopersicon esculentum)由来レクチン(LEL)などが挙げられる。
 レクチンは、当分野において公知の任意の方法にしたがって調製されてよく、例えば、それが由来する生物から単離されてもよいし、遺伝子工学的方法により、レクチンをコードする核酸を作製し、大腸菌などの宿主細胞に導入して発現させてもよい。レクチンのアミノ酸配列およびそれをコードする核酸配列の情報は、例えばGlyCosmos Portal(https://glycosmos.org/)のようなポータルサイトを介して、所定のデータベースから入手することができる。例えば、LSLであれば、UniProt ID:Q7Z8V1およびGenBank ID:AB112940.1が利用可能である。また、上記のレクチンおよびその組換え体は市販されており、本実施形態の方法では、それらを使用してもよい。
 本実施形態における糖鎖結合性分子は、検出可能な標識にコンジュゲートされていてもよい。検出可能な標識にコンジュゲートされた糖鎖結合性分子を用いることにより、多能性幹細胞から誘導された神経細胞集団に残存する未分化細胞を容易に検出または除去することができ、好ましくは検出することができる。検出可能な標識には、例えば、蛍光色素、酵素、放射性同位体、金属粒子などが挙げられるが、これらに限定されない。本実施形態における検出可能な標識は、好ましくは蛍光色素または酵素であってよい。
 また、本実施形態における糖鎖結合性分子は、検出可能な標識に代えて、または検出可能な標識に加えて、細胞毒性物質にコンジュゲートされていてもよい。細胞毒性物質にコンジュゲートされた糖鎖結合性分子を用いることにより、多能性幹細胞から誘導された神経細胞集団に残存する未分化細胞を容易に検出または除去することができ、好ましくは除去することができる。細胞毒性物質には、例えば、メトトレキサート、シクロスポリン、シスプラチンのような抗がん剤;ジフテリア毒素、シュードモナス細菌外毒素A、サポリン、リシンのような細胞毒性ペプチド;ヨウ素131、レニウム186、インジウム111、イットリウム90のような放射性核種;フタロシアニン誘導体(例えばIRDye700DX)、メロシアニン誘導体(例えばメロシアニン540)、クロリン誘導体(例えばタラポルフィン)のような光増感剤などが挙げられるが、これらに限定されない。本実施形態における細胞毒性物質は、好ましくは光増感剤であってよい。
 検出可能な標識または細胞毒性物質は、当分野において公知の任意の方法にしたがって、糖鎖結合性分子に直接またはリンカーを介してコンジュゲートされてよい。例えば、糖鎖結合性分子が抗体またはレクチンであれば、検出可能な標識または細胞毒性物質は、抗体またはレクチンの任意の1以上の位置に、例えば、N末端およびC末端のいずれか一方もしくは両方にコンジュゲートされてよい。
 本実施形態の方法では、糖鎖結合性分子を神経細胞集団に接触させる。糖鎖結合性分子と神経細胞集団とを接触させるためには、神経細胞集団の培養液に糖鎖結合性分子を添加し、一定時間インキュベートすればよい。糖鎖結合性分子は、例えば1~10μg/mL、好ましくは5~10μg/mLの終濃度で添加されてよい。インキュベーション時間は、例えば0.5~3時間、好ましくは1~2時間であってよい。
 次いで、糖鎖結合性分子が結合した細胞を検出または除去する。なお、本実施形態において「除去」(およびその文法的変形)とは、神経細胞集団から未分化細胞を完全に除去することのみならず、未分化細胞の数または割合を減少させることをも含む。
 糖鎖結合性分子が結合した細胞は、当分野において公知の任意の方法にしたがって検出することができ、そのような方法には、例えば、蛍光検出および化学発光検出などが挙げられるが、これらに限定されない。本実施形態の方法では、糖鎖結合性分子が結合した細胞は、蛍光検出されることが好ましい。
 糖鎖結合性分子が結合した細胞は、当分野において公知の任意の方法にしたがって除去することができ、そのような方法には、例えば、細胞毒性物質による殺傷、フローサイトメトリーによる分離、磁気ビーズによる分離などが挙げられるが、これらに限定されない。本実施形態の方法では、糖鎖結合性分子が結合した細胞は、細胞毒性物質により除去されることが好ましい。
 本実施形態の方法は、細胞表面の糖鎖マーカーに基づき、多能性幹細胞から誘導された神経細胞集団における分化細胞と未分化細胞とを判別する。そのため、本実施形態の方法によれば、多能性幹細胞から誘導された神経細胞集団に残存する未分化細胞を、容易かつ高精度で検出・除去することができる。
 以下に実施例を挙げ、本発明についてさらに説明する。なお、これらは本発明を何ら限定するものではない。
<1.iPS細胞由来の神経細胞集団の調製>
(1-1)iPS細胞の神経分化
 ヒトiPS細胞(201B7株)(以下、単に「iPS細胞」または「iPSC」と記載する)は、RIKEN BRCより入手した。iPS細胞を、マトリゲルヒトES細胞最適化マトリックス(コーニング)でコートされたプレート上で、mTeSR+培地(ベリタス)を用いて培養した。すべての実験に、継代数が60未満のiPSCを用いた。
 STEMdiff SMADi Neural Induction Kit(ベリタス)を用い、付属のプロトコールに従って、iPSCから神経前駆細胞(以下、「NPC」と記載する)への分化を誘導した。NPCを、マトリゲルヒトES細胞最適化マトリックスでコートされたプレート上で、STEMdiff SMADi Neural Induction Medium(ベリタス)を用いて培養した。すべての実験に、継代数が5未満のNPCを用いた。
 神経細胞への分化のため、NPCをアキュターゼ(Innovative Cell Technologies)により剥離し、単一細胞に分散した後、0.07%のポリエチレンイミン(シグマアルドリッチ)および3.3μg/mLのラミニン(富士フイルム和光純薬)でコートされたプレート上に播種し、2%のB27サプリメント(サーモフィッシャー・サイエンティフィック)、1%のGlutaMaxサプリメント(サーモフィッシャー・サイエンティフィック)および5μMのDAPT(シグマアルドリッチ)を添加したNeuroBasal Medium(サーモフィッシャー・サイエンティフィック)を用いて培養した。7日目に、培地を2%のB27サプリメントプラス(サーモフィッシャー・サイエンティフィック)および1%のGlutaMaxサプリメントを添加したNeuroBasal Plus Mediumに交換した。以後、週に2回、培地の半量を交換した。
 神経細胞集団の作製スケジュールの概略を図1にまとめる。iPSCから誘導されたNPCは最大P4まで継代され、NPCを神経分化条件下で21~28日間培養することにより神経細胞集団(以下、「Neuron」とも記載する)を得た。
(1-2)免疫細胞染色
 神経細胞への分化を確認するために、神経細胞マーカーであるチューブリンβ3(TUBB3、以下「TUJ1」と記載する)に対するモノクローナル抗体よる免疫染色を行った。細胞を4%パラホルムアルデヒド(富士フイルム和光純薬)により固定し、D-PBS(-)(富士フイルム和光純薬)(以下、単に「PBS」と記載する)で洗浄後、1%のBSA(シグマアルドリッチ)および0.2%のTriton X-100(ナカライテスク)を含有するPBSを加えて室温で30分間インキュベートした。D-PBS(-)(以下、単に「PBS」と記載する)で3回洗浄後、一次抗体溶液(抗TUJ1抗体(メルクミリポア、MAB1637)、1/500希釈)を添加し、4℃で一晩インキュベートした。PBSで3回洗浄後、二次抗体(Cy3標識抗マウスIgG(Jackson ImmunoResearch)、1/2000希釈)およびHoechst33342(同仁化学)(1μg/mL)溶液を添加し、室温で1時間インキュベートした。PBSで3回洗浄後、倒立型蛍光顕微鏡(IX51、オリンパス)で撮影した。
 結果を図2に示す。iPSCおよびNPCと比較して、NeuronではTUJ1の強い染色と神経突起構造が確認された。この結果から、iPSCから神経細胞集団が調製できたことが示された。
<2.iPSC由来神経細胞集団のscGR-seq解析>
 iPSC由来神経細胞集団に残存する非神経細胞に特異的な糖鎖マーカーを、シングルセル糖鎖・RNAシーケンシング(scGR-seq)(Minoshima,F.et al.,2021;iScience,24(8):102882)により探索した。iPSCおよびNPCを、アキュターゼにより剥離し、単一細胞に分散した。Neuronを、50ユニット/mLのパパイン(Worthington Biochemical)および0.25mg/mLのL-システイン(シグマアルドリッチ)を添加したアキュターゼにより剥離し、単一細胞に分散した。細胞(各1×10個)を、0.5μg/mLのDNAオリゴヌクレオチド標識レクチンライブラリー(表1)を含有する1%BSA/PBS中で、4℃で1時間インキュベートした。UVベンチランプ(UVP Blak-Ray XX-15L、アナリティクイエナ)により、365nmの紫外光を15W、15分間照射した。30秒間の遠心分離により細胞を回収し、DNAバーコードを含む上清を新しいPCRチューブに移した。細胞をGenNextTM RamDA-seqTM Single Cell Kit(東洋紡)のLysis bufferに溶解した。上清中のDNAバーコードを、i5/i7 index primer(New England Biolabs)とNEBNext Ultra II Q5 Master Mix(New England Biolabs)を用いたPCRにて20サイクル増幅した。PCR産物をAgencourt AMPure XP(ベックマン・コールター)を用いて精製した。精製PCR産物の品質をMultiNA(島津製作所)で確認し、MiSeqシーケンサー(イルミナ)(26bp、ペアエンド)で核酸配列を決定した。scGR-seqのためのRNAライブラリーを、GenNextTM RamDA-seqTM Single Cell Kitを用い、付属のプロトコールに従って調製した。RNAライブラリーの品質をMultiNAで確認し、Nova-Seq6000(イルミナ)(151bp、ペアエンド)およびHiSeqX(イルミナ)(151bp、ペアエンド)で核酸配列を決定した。DNAバーコードの配列データを、Barcode DNA counting system(https://github.com/bioinfo-tsukuba/barcode-dna-counting-system)で解析し、各レクチンのrawカウントデータを取得した。sc-RNAseqの配列データを、fastp(バージョン0.22.0)、HISAT2(バージョン2.2.0)、StringTie(バージョン2.1.1)で解析し、GRCh38に対してマッピングしたrawカウントデータを取得した。iPSC、NPCおよびNeuronの3サンプルに由来するrawカウントデータ、またはNeuronサンプルのみに由来するrawカウントデータを、Seurat R package(バージョン4.0.2)を用いて品質管理および正規化し、重み付き最近傍アルゴリズムにより糖鎖(DNAバーコード)およびRNAのデータを統合し、非線形次元削減手法であるUMAP(Uniform Manifold Approximation and Projection)により次元圧縮を行った。iPSC、NPCおよびNeuronの3サンプルのデータは、サンプルごとに類別し、UMAP plotで描写した。Neuronサンプルのデータ群に対しては、細胞亜集団を同定するため、クラスタリング解析(Louvain algorithm)を行い、クラスターごとに類別した。その後、各クラスターについて差次的発現遺伝子解析を行い、反応性が変動したレクチンを抽出した。

 iPSC、NPCおよびNeuronの解析結果を図3に示す。図中、X軸(UMAP_1)およびY軸(UMAP_2)は、RNAおよび糖鎖データを次元圧縮した直交成分を示す。各細胞集団のクラスターは、それぞれ重なることなく分布した。さらに、Neuronのデータのみをクラスター解析し、UMAPプロットに描写した結果を図4に示す。Neuronは4つのサブクラスターに分類された。これらのサブクラスターを、RNA発現パターンに基づき、成熟Neuron(mNeuron)、未成熟Neuron(imNeuron)、未分化NPC(undiffNPC)および間葉系様細胞(MC)と名付けた。
 各クラスターにおけるマーカー遺伝子の発現プロファイルを図5に示す。神経細胞全般に発現するマーカー遺伝子(図中、pan-Neuron)は、mNeuronおよびimNeuronに発現していたのに対し、成熟神経細胞に発現するシナプスマーカー遺伝子(図中、Synapse)は、mNeuroに高発現していた。NPC全般に発現するマーカー遺伝子(図中、pan-NPC)は、undiffNPCおよびMCに発現していた。神経幹細胞マーカー遺伝子(図中、Stemness)および増殖細胞マーカー遺伝子(Proliferation)は、undiffNPCに高発現しており、undiffNPCが高い幹細胞性を有していることが示唆された。間葉系性質を示す遺伝子(Mesenchyme)はMCに高発現していた。これらの結果から、iPSC由来神経細胞集団には、神経細胞の他に、高い幹細胞性を有する未分化のNPC(undiffNPC)および間葉系細胞の性質を有するNPC(MC)の亜集団が存在することが明らかになった。
 サブクラスター間で有意(p<0.05)に反応性が異なったレクチンについて、各サブクラスターに対するレクチンの反応性(結合量比)をドットプロットで描写した結果を図6に示す。図中、円の大きさがレクチンに対する反応性の存在率(値が0ではない数値をもつ細胞の割合)を、グレースケールが反応性の強弱(全細胞の値を平均した値)を示す。undiffNPCにおいて、他のサブクラスターに対する倍率変化(fold change)が最も高いレクチンは、rAAL(Aleuria aurantiaレクチン組換え体)だった。rAALはフコース結合性レクチンであることから、undiffNPCにおけるフコース含有糖鎖およびその合成に関連する酵素の発現レベルの増加が示唆された。一方、MCにおいて、他のサブクラスターに対する倍率変化が最も高いレクチンは、rLSLN(Laetiporus sulphureusレクチンN末端ドメイン組換え体)だった。rLSLNはLacNAc/ポリLacNAcに高親和性であることから、MCにおけるLacNAc/ポリLacNAc含有糖鎖およびその合成に関連する酵素の発現レベルの増加が示唆された。
 各サブクラスターにおけるrAALの結合量およびフコース含有糖鎖の合成に関連するα1,3-フコース転移酵素遺伝子であるFUT10の発現量を比較した結果を図7に示す。undiffNPCにrAALが多く結合しており、undiffNPCにおいてFUT10が高発現していることが確認された。FUT10は主にLeXの合成に関与することが知られており、undiffNPCにおいてLeXの発現レベルが増加していることが示唆された。
 各サブクラスターにおけるrLSLNの結合量ならびにLacNAc/ポリLacNAc含有糖鎖の合成に関連するβ1,4-ガラクトース転移酵素遺伝子であるB4GALT1およびポリLacNAc鎖の伸長に関与するβ1,3-N-アセチルグルコサミン転移酵素であるB3GNT2の発現量を比較した結果を図8に示す。MCにrLSLNが多く結合しており、MCにおいてB4GALT1およびB3GNT2が高発現していることが確認された。この結果から、MCにおいてLacNAc/ポリLacNAc含有糖鎖の合成が亢進していることが示唆された。
<3.糖鎖マーカーに基づく未分化細胞の検出>
 undiffNPCに属する細胞をLeX陽性細胞として特異的に特徴づけできるかどうか、または、MCに属する細胞をLacNAc/ポリLacNAc陽性細胞として特異的に特徴づけできるかどうかを検証するために、下記の通り蛍光免疫染色を行った。
(3-1)抗SSEA1抗体を用いた免疫細胞染色
 iPSC由来神経細胞集団を4%パラホルムアルデヒドにより固定し、PBSで洗浄した。1%BSAおよび0.2%Triton X-100/PBSを加えて室温で30分間インキュベートした後、一次抗体(抗SSEA1抗体(メルクミリポア、MAB4301))(1/100希釈)および抗ネスチン抗体(メルクミリポア、MAB1259)(1/1000希釈)を添加し、4℃で一晩インキュベートした。PBSで3回洗浄後、二次抗体(Cy3標識標識抗マウスIgM(メルクミリポア、AP128C))(1/1000希釈)およびAlexa488標識抗マウスIgG(インビトロジェン、A-11001)、1/1000希釈)を添加し、室温で1時間インキュベートした。PBSで3回洗浄後、Hoechst33342(1μg/mL)溶液を添加し、室温で1時間インキュベートした。PBSで1回洗浄後、倒立型蛍光顕微鏡(IX51、オリンパス)で撮影した。
 結果を図9に示す。抗SSEA1抗体により染色された細胞は、神経細胞とは異なる形態であり、かつ、ネスチン(神経幹細胞/NPCマーカー)陽性であった。これらの結果から、SSEA1(LeX)に基づいて未分化NPCを検出できることが示された。
(3-2)標識rLSLNを用いた蛍光染色
 iPSC由来神経細胞集団を4%パラホルムアルデヒドにより固定し、PBSで洗浄した。1%BSA/PBSを加えて室温で30分間インキュベートした後、Cy3標識rLSLN(10μg/mL)を添加し、4℃で一晩インキュベートした。PBSで3回洗浄後、Hoechst33342(1μg/mL)溶液を添加し、室温で1時間インキュベートした。PBSで1回洗浄後、倒立型蛍光顕微鏡(IX51、オリンパス)で撮影した。
 結果を図10に示す。Cy3標識rLSLNにより染色された細胞は、扁平状であり核が大きく、間葉系細胞と同様の形態であった。この結果から、LacNAc/ポリLacNAcに基づいて間葉系様細胞を検出できることが示された。
<4.糖鎖マーカーに基づく未分化細胞の除去>
(4-1)IR700標識抗SSEA1抗体を用いた未分化NPCの除去
 光増感剤IRDye700DX(以下、単に「IR700」と記載する)は、光免疫療法で使用される色素である。IR700がコンジュゲートされた細胞表面抗原特異的抗体を細胞に負荷し、近赤外光を照射すると、IR700が局所的に毒性を発揮することにより、抗体が結合した細胞を選択的に殺傷することができる。IR700で標識された抗SSEA1抗体を用いて、未分化NPCを選択的に除去できるかどうかを試験した。
 IRDye700DX Protein Labeling Kit - High MWを用いて、キット付属のプロトコールに従って、抗SSEA1抗体(STEMCELL Technologies、60060)をIR700により標識した。iPSC由来神経細胞集団にIR700標識抗SSEA1抗体(10~20μg/mL)を含有する培地を添加し、37℃のCOインキュベーター内で1時間静置した。IR700標識抗SSEA1抗体を含有しない培地を添加したiPSC由来神経細胞集団を対照とした。その後、IR700標識抗SSEA1抗体を含有しない培地に交換し、近赤外光(10mW/cm)を10分間照射した。37℃のCOインキュベーター内で3時間静置した後、アキュターゼにより細胞を剥離し、回収した。1×10個の細胞にGhost DyeTM Violet 450(Cytek Biosciences、1/1000希釈)を添加し、氷上で30分間インキュベートした。1%BSA/PBSで細胞を洗浄した後、フィコエリトリン(PE)標識抗SSEA1抗体(BioLegend、125606)(1/20希釈)を添加し、氷上で1時間インキュベートした。細胞を1%BSA/PBSで2回洗浄した後、フローサイトメーターCytoFLEX(ベックマン・コールター)によりSSEA1陽性細胞の比率を解析した。
 結果を表2および図11に示す。図11は、表2における条件4のフローサイトメトリーの結果であり、実線はPE標識抗SSEA1抗体により染色した細胞集団を、点線は未染色の細胞集団を示す。対照と比較して、IR700標識抗SSEA1抗体で処理された細胞集団におけるSSEA1陽性細胞の比率が10~30%減少した。これらの結果から、IR700標識抗SSEA1抗体を用いて未分化NPCを除去できることが示された。

(4-2)LSLを用いたMCの除去
 アイカワタケ由来レクチン(LSL)はLSLNの全長体であり、LSLNと同様の糖鎖認識能と、C末端ドメイン由来の細胞毒性を有する(J.Biol.Chem.,2003;278(42):40455-63)。LSLを用いて、間葉系様細胞(MC)を選択的に除去できるかどうかを試験した。
 LSL(RCSB PDB No.1W3A)のN末端ドメイン(1-149aa)組換え体(rLSLN、配列番号1)をコードする核酸配列をpET-27bベクターに挿入し、rLSLN発現ベクター(rLSLN-pET27b)を得た。rLSLN-pET27bによりBL21-CodonPlus(DE3)-RILを形質転換し、通常の手順によりrLSLNを発現させ、精製した。R-Phycoerythrin Labeling Kit-NH(同仁化学研究所)を用いてrLSLNをR-フィコエリスリン(PE)により標識し、PE標識rLSLNを調製した。iPSC由来神経細胞集団にLSL(0.3~3μg/mL)を含有する培地を添加し、37℃のCOインキュベーター内で1時間静置した。LSLを含有しない培地を添加したiPSC由来神経細胞集団を対照とした。アキュターゼにより細胞を剥離し、回収した。1×10個の細胞にGhost DyeTM Violet 450(1/1000希釈)を添加し、氷上で30分間インキュベートした。1%BSA/PBSで細胞を洗浄した後、PE標識rLSLN(1/100希釈)およびAPC標識抗PDGFRB抗体(BioLegend、323608)(1/20希釈)を添加し、氷上で1時間インキュベートした。細胞を1%BSA/PBSで2回洗浄した後、フローサイトメーターCytoFLEX(ベックマン・コールター)によりrLSLN+/PDGFRB+細胞の比率を解析した。
 結果を表3および図12に示す。図12は、表3における条件7および8のフローサイトメトリーの結果である。図中、縦軸(PE-rLSLN)はPE標識rLSLNの結合量を示し、横軸(APC-PDGFRB)はAPC標識抗PDGFRB抗体の結合量を示す。「APC-A,PE-A subset」は、rLSLN陽性かつPDGFRB陽性の細胞集団(rLSLN+/PDGFRB+細胞)を示す。対照と比較して、1μg/mLのLSLで処理された細胞集団におけるrLSLN+/PDGFRB+細胞の比率は29~50%減少した。また、LSLの細胞障害活性は、高密度の細胞集団(0.5~0.875×10細胞/cm)では阻害され(表3、条件3および4)、低密度の細胞集団(0.25~1.68×10細胞/cm)での除去効率の方が高かった(表3、条件7および8)。これらの結果から、LSLを用いて間葉系様細胞を除去でき、低密度培養において除去効率をより高めることができることが示された。

Claims (9)

  1.  多能性幹細胞から誘導された神経細胞集団に残存する未分化細胞を検出または除去する方法であって、
     (a1)第1の糖鎖結合性分子を前記神経細胞集団に接触させるステップと、ここで、前記第1の糖鎖結合性分子がルイスXに結合するものであり、
     (a2)前記ステップ(a1)において第1の糖鎖結合性分子が結合した細胞を検出または除去するステップと、ここで、前記第1の糖鎖結合性分子が結合した細胞が未分化神経前駆細胞である、
    ならびに/または、
     (b1)第2の糖鎖結合性分子を前記神経細胞集団に接触させるステップと、ここで、前記第2の糖鎖結合性分子がN-アセチルラクトサミンまたはポリ-N-アセチルラクトサミンに結合するものであり、
     (b2)前記ステップ(b1)において第2の糖鎖結合性分子が結合した細胞を検出または除去するステップと、ここで、前記第2の糖鎖結合性分子が結合した細胞が間葉系様細胞である、
    方法。
  2.  前記ステップ(a1)および(b1)が同時または任意の順番で順次実施され、かつ、前記ステップ(a2)および(b2)が同時または任意の順番で順次実施される、請求項1に記載の方法。
  3.  前記糖鎖結合性分子がレクチンまたは抗体である、請求項1または2に記載の方法。
  4.  前記糖鎖結合性分子が検出可能な標識にコンジュゲートされている、請求項1~3のいずれか1項に記載の方法。
  5.  前記糖鎖結合性分子が細胞毒性物質にコンジュゲートされている、請求項1~4のいずれか1項に記載の方法。
  6.  前記多能性幹細胞がiPS細胞である、請求項1~5のいずれか1項に記載の方法。
  7.  前記iPS細胞がヒトiPS細胞である、請求項6に記載の方法。
  8.  前記未分化神経前駆細胞が、NES、PAX6、VIMおよびSOX1を発現する、請求項1~7のいずれか1項に記載の方法。
  9.  前記間葉系様細胞が、NES、ACTA2およびPDGFRBを発現する、請求項1~8のいずれか1項に記載の方法。
